Yesterday I booked a flight from the Gold Coast to Melbourne through Qantas.com (all on the same ticket), however I do have a stopover in Sydney.

The trip from Gold Coast to Sydney is a Jetstar flight (JQ413), while the trip from Sydney to Melbourne (QF451) is a Qantas flights. I can assign seats for the Qantas leg, but for the Jestar leg says I cannot assign seats.

Plus, where will I check in for both of these flights? Will I be able to check my bags all the way through to Melbourne from the Gold Coast? My layover in Sydney is just under two hours, so if the JQ413 is delayed I could miss the check in for the Qantas leg.

The JQ leg will be on a different PNR, you can try and ring JQ or QF to get it and assign seats etc but in my experience, it rarely works. I once had a situation where the QF manage my bookings refused to display the full booking beyond the first QF leg.

Unfortunately JQ really is an LCC.You will have to pick up your bags in Sydney and schlepp them between terminals.Even if you were to connect to another JQ flight in SYD you would still have to pick up your bags and check in again.
I have the situation where one of the MCY-SYD flights continues on as the SYD-LST service.Would be good except I cant book it as have to pick up bags etc.Stupid.
I also would if you have to book a JQ and QF flight together book the JQ flight on the JQ site not through QF.If things go pear shaped QF will throw up their hands and say they cant do anything(of course they could but just a little difficult-an agent at MEL was able to fix things on one occasion) and JQ will tell you its a QF booking so they cant help.

So even though all it is all on one ticket, I cannot check my bags all the way through from the Gold Coast, or be issued a boarding pass for the QF leg in the Gold Coast? That is ridiculus. So when I go to the Gold Coast Airport to check in what do I show them? The Qantas Itinerary?

is everything on the same record locator? Can you see the JQ flight on the QF Manage my booking?

In the past I have booked DPO-MEL-MCY on the QF website.I could see both flights on my bookings.DPO-MEL on QF and I would have to collect my bag at MEL,go upstairs and wait until JQ checkin for my MCY flight opened and then check in.

I was just looking on the JQ website and it appears that they do not through check your baggage, you can check on this link

Is there anything on the confirmation email or in manage my booking that shows the JQ reference? Otherwise I am sure you can call either QF or JQ to ask for it.

If you are able to call QF ask them for your JQ booking reference which will appear in the booking somewhere saying "JQ confo number". You can then use the JQ reference at the JQ kiosks, otherwise just checkin.

OK thanks, but what do you mean just "Check in", do you mean just go to the desks?

Yes, that is if you didn't end up calling QF to get your JQ confo number.

If you do get the JQ confo number you should be able to do OLCI, select your seat & print out your boading pass then when you arrive at JQ checkin at OOL just locate the "Online bag drop" queue. Not all airports may have a dedicated online bag drop queue so you may just have to use the general checkin queue.

It doesn't cost anything to select your seat from the seatmap at the time of OLCI however I don't know whether you would be charged by JQ if you tried to select a seat number via the JQ website (assuming you have your JQ booking ref) prior to the flight opening for OLCI.

I'm not certain as to whether there is a charge to allocate seating for bookings on JQ flights that are generated from the QF website vs making a booking directly on the JQ website.

If you use the JQ kiosks at the airport you don't have the option of viewing a seatmap - it will just randomly allocate you any seat which could be a middle one however, if you were able to allocate a seat online it will print a boarding pass with the seat number you selected online.
