Flights that don't appear on search websites (ITA, Skyscanner, etc.)

Has anyone come across flights that you just don't seem to pop up on any flight search engine? I've been looking at internal flights within South America, specifically, MAO - LIM, but just couldn't find the flight my travel agent suggested on my quote. I know not all local/budget airlines appear on searches, but this is a LAN codeshare.

I couldn't even find them when searching the legs individually. Just makes me wonder what other flights don't show up, and why. It would be annoying to have other convenient flights not show up on searches, especially if it cuts my flying time by a significant amount.

I don't know about this, but EK will no matter how much u try. There search engine will try and get you to book the 0340hrs flight out of Melb. Not that it bothers me, wouldn't use EK EVER!!!!! But some friend were cursing them about it.??
