Tight LAX Connection - online check in second leg ?

Fly into LAX next Feb at usual 6 am time and have American flight to San Diego leaving at 0935. Yes its a bit tight but that is my mistake and changing now is quite costly. My question though is normally would check in online for AA flight at the 24 hr out mark but wondering is that problematical if a chance you may miss connection or is it recommended to give you best chance? I wouldnt want to delay a plane - yes doubt they would wait :) - while they chase down a checked in passenger that hasnt made it ?
 
3.5 hours transit at LAX isn't so bad these days; if your QF flight is late arriving, you might get an 'express pass' to help get you through immigration and customs

I gather the flights are on separate tickets, if so, as AA and QF have different booking engines, AA won't be able to 'see' you arriving on QF.​

I would check-in on-line. Do you have checked bags? You'll still have to go to AA 'bag drop' at check-in to get your bag tags.

Yes separate ticket and checked bags.
