Strange Pricing for Flight Changes

I'm looking at the option of changing a SYD-BNE flight which is part of a BNE-SYD-BNE booking however the fare difference calculations appear to be totally warped.

It's a getaway fare so I know there is the $80 change fee, I accept that. However when changing just the SYD-BNE sector it's showing a fare difference of $70 on a $129 fare and while I can't find any way to confirm it I'm quite confident it wasn't originally a $59 fare, I'm pretty sure both legs were $109.

Where things get even more strange is when doing a change calculation for both flights the fare difference is less and the fares for the return flight show as less.

It's not necessary that I change the flights, just taking advantage of the chance to extend a weekend away by a night but has anyone encountered such weirdness before and know if it's worth calling up to query or just forget about it.
 
Sometimes its cheaper to just throw the ticket away and buy another. Is the base fare used to calculate changes. i.e. exclusive of all taxes and fees?
 
Pricing calculations on return flights are bizarre at the moment on VA.

So I realised that the base fares show on the eticket (duh) and based on that the fare difference is all of $12! so something is very wrong with fare calculations.
 
So while not sure what the issue was/is calling up I was able to get the correct price although there was some difficulties at first.

So it pays to check prices.
