I'll be in a similar situation next week - paid for a ticket from MEL to DXB on QF then redeemed an award flight on EK with a 4 hour connection. I plan on asking the check-in staff at MEL if they can link the 2 bookings somehow...
I don't think it makes any difference if they're partners - although they might be more inclined to be helpful, the two flights really need to be on the same booking to protect you in case of delay. If your onward flight is with IB then can't you book the whole trip on points, as one booking?

Correct. I often have a mixture of award and revenue bookings. Even when booking both at the same time through the Premium Desk, they can't do anything other than 'link' the PNRs.
Call me skeptical but in these situations I prefer to overnight, especially on the return award leg.
