Flight Changes before Ticketing with Online Agents?

Hi guys I did a search but couldn't find a lot of helpful info. Little new to this so my apologies in advance.

Wednesday morning I was scoping out a PE ticket PER-LAX. The one I was eyeing off was one of the sale fares 28th march 15 - 6 Apr 15. Departing Perth 5.35 am arriving SYD 12.50 pm depart SYD 2.25pm.

Wednesday afternoon I went to go book it but the option for that departure was gone, wasn't listed as sold out or anything the option actually wasn't there anymore?

So I trolled the usual 3rd party agents and found the booking on expedia same price 3,372 however the SYD-LAX leg was a codeshare with delta so would just be a delta flight no (DL6799). obviously but same VA metal. So I went ahead and booked this got the confirmation email and Thursday morning the flights appeared in my velocity account, 2 separate booking codes one for the VA legs and a separate one for the codeshare flight, I received also a delta booking code as well. Now upon logging on to both the delta site and VA site to choose my seats I noticed with the codeshare leg I had been moved flights. On the delta site there was a note in manage my booking saying your flight has been changed you may be eligble to rebook free of charge or something along those lines. I had been moved from a 2.25pm departure to an 11.40am departure. This was no good as my flight ex per lands at 12.50pm. My flight no for the 11.40pm departure was still the same DL6799

I called expedia notified them of this and they couldn't really tell me much but that the flight hasn't been ticketed and they cancel it and my best bet is to try and rebook. Searching the delta site there was a departures listed for 2.25pm for both business/economy tickets with that flight number D6799.

So im at the stage of trying to rebook something. Upon searching this morning both jetabroad and expedia they still have the same listings (which is the flights I want) jetabroad being about 108 bucks cheaper.

I guess im asking why does this happen? or can someone explain how/why I would be moved like that from the booked flight? also as I was saying the listings are available still if I try rebook with jetabroad or if I go expedia again am I going to have the same thing happen to me again? Being thrown back to the 11.40pm departure flight again? I already have to wait 72 hrs for the funds to be released back to my credit card as is and will be annoying if that happened again.

My other option would be to book the 11.35pm departure from PER the day before on the 27th directly with VA, this just adds about 3 hrs to my total travel time as I land LAX about 3 hrs before the 5.35 am booking but I am transiting in LAX on a Business class fare on Avianca Airlines to Cali, Colombia which leaves 2.05pm from LAX so in total would add about 6 hrs total overall to the trip.
