Changing frequent flyer numbers for multiple flights?

I have a Circle Pacific from HKG and I am wondering if I am able to change from my CX ff number after the HKG -ORD flight to QF ff for my return trip to Sydney?

Yes. Although as many have found some agents struggle with this or change the wrong field...
Also consider if your higher status .may give better access to seat selection
 
Another "tip" is to get them to take out the old one and then put in the new one - ie use those words.
Some agents might confuse the two - adding a secondary number and completely switching altogether. Using that language tends to reduce the risk of "accidents" happening, but is not perfect... don't ask me how I know.
Don't forget to get a new BP with your new number.. in my limited experience most of them will tear up the old one and give you the correct new one but on the odd occasion I have had to politely insist I get a new one. Some of the agents take it personally that you aren't crediting to their employer's FF program!

Have you since discussed this with our Reservations team? The local number in HKG is +852 2822 9000. :)
