    At other QR tag flight ports, they check everyone's boarding pass as you disembark and if you weren't terminating at that port you were directed to a separate area. I don't believe that they have implemented this at MEL, but they could very well do so.

    For QF28 to QF5 you'll clear immigration / collect your bag in PER. SYD international transit is open all day so it is permitted. Transiting internationally to QF9 however varies, as this is due to the limited international transit hours at MEL.

    If done correctly, it does allow some limited benefits to flow to the other PNRs, eg. accessing preferred seating rows. It's also important for PCV reasons - the linked booking takes on the PCV of the highest PCV pax.

    This same logic also follows through to the complimentary domestic upgrades being handed out to P1/platinum currently. They're processed 6 hours out and is very much route dependent - rare on routes like SYD-MEL but easy on say BNE-MKY where most platinums will be upgraded to J.

    With QF/AA there are often issues with PNR desynchronisation when AA mess with their flights. Ideally, as you say, it is best cleaned up to avoid an accidental no-show scenario. I once had a PNR with 6 duplicates of the one city pair! That was fun to clean up.

    For BA... sapphires and above can select exit rows free of charge on short haul, but on long haul it is emeralds only. I've updated my post to reflect the distinction. For AY... no, exit rows are emeralds only on both short and long haul.
