I experienced the same in recent weeks trying to book OOL-xMEL/SYD-PER. Flights would not show up (and indeed there was no U availability when the help desk checked) if I looked directly from SYD/MEL-PER but occasionally options would show for J OOL-MEL-PER. Unsure if phantom as they were not...
I, too, hope to start the year with 250 (gold rollover limit) + 100 (pc+) + 50 (green 2022). Add on green tier 2023 and i'm only 200 off renewal. I doubt I'll get the 50 scs for 500 QF/JQ as you will, but have some DSC flights booked for early program year 2023 to hopefully hit the retain goal...
Has there been anything to suggest that SCs earned on the ground (vaccine bonus, BP, green tier) would not also roll over?
AFAIK the only exclusion would be ones that are not previously rolled over or granted through status support, as @Danger suggested.

Selected the 50 SCS (did they get backdated?), And
Is green teir reset and available to earn again in the new membership year?
But it is what you get as a QF gold travelling on AA. Not surprising, yes, but would have been nice. At least if it's all on one ticket it still appears access will be granted, but as you say let's see how it goes in practice
